- The whole game was a flashback, rather than others.
- There are 6 mini games in this video game for the DS.
- This is the first SpongeBob video game based on a television movie.
- The voice of the narrator in the first cutscene was the same voice as the Realistic Fish Head and the Helicopter news correspondent in Creature from the Krusty Krab (voiced by Jim Ward).
- The voice of some of the Atlantean citizens was the same voice as the Professor from the Alaskan Bull Worm in Creature from the Krusty Krab.
- The chase music at the end of each act in "Hide and Sneak!" is actually a snippet of the "Amulet Adventure!" theme sped up and pitch shifted.
- Like in Creature from the Krusty Krab, jellyfish make noises when attacked, such as "Augh!" and "Oh yeah!". These noises are actually SpongeBob and Plankton voice clips from the previous game pitch shifted.

- The music used for "Amulet Adventure!" would later be reused as the cutscene and credits theme for SpongeBob's Surf & Skate Roadtrip, another Blitz Games SpongeBob title.
- SpongeBob almost breaks the fourth wall three times. Once in "Snap Happy!," when he wishes that he could continue to take pictures by wishing that this adventure was a game. Once in "Tour Trouble!" during the Science Room section, SpongeBob says, "It's like being inside a TV." Once in the SpongeBob's Director's Commentary for "Money Krabbing!" when he mentions that he should have his own TV show, but then thinks that would not be a good idea. He says, "Nah - who'd want to watch a show called 'SpongeBob SquarePants'?"
- Like the Wii version of Creature from the Krusty Krab, SpongeBob's model in the Wii version of this game has pushed-in pores, something his "SwapBob SpareFace" model and the PlayStation 2 version lack.
- This video game reunites Tom Kenny and Keith Ferguson as they were previously casted together in Foster's Home for Imaginary Friends.

- Several tracks in this game were reused from Creature from the Krusty Krab. This is because the game's composer, Matt Black, previously made tracks for that game.
- This game's menu music is a remix of the menu music from Creature from the Krusty Krab. Additionally, in the first cutscene, a portion of the original menu music from Creature from the Krusty Krab can be heard as SpongeBob and friends run away from the guards, as well as a portion of the loading screen music from "It Came From Bikini Bottom" when Plankton aims the tank's turret at them.
- Both of Plankton's tank levels use the level theme from "It Came From Bikini Bottom," only in "Tanklantis Plankpantis" it lacks the space sounds. Also in "Tanklantis Plankpantis," the dramatic cue that plays when Plankton's tank appears was reused from the opening cutscene of "Alaskan Belly Trouble" when SpongeBob wakes up on his bed-car in the pit.
